The "Use the largest continuous free space" issue is fixed in trunk and will be present on a to-be-released daily live CD.

Regarding the "Install them side by side" option, could you please take a few screenshots (the partition overlapping, Ubuntu being behind the Windows partition) of this so I have a better idea of the problem?
