I also used Tomboy (0.3.5-1ubuntu3) throughout my dapper experience, and found this issue problematic at first. I needed my Tomboy!
My guess is that this is not a bug, but the intended behavior. Now, that I am used to it, I don't mind it.
The Panel applet seems to be intended to replace the "tray/notifier icon". The applet in my panel seems to be in a running state
mono /usr/lib/tomboy/Tomboy.exe --panel-applet --oaf-activate-iid=OAFIID:TomboyApplet
When I first run tomboy from Deskbar it gave me a scary message about 0 of 0 notes migrated. It was an awkward upgrade experience for me, but Tomboy was only a universe package in Dapper.
ENV: Edgy / Tomboy 0.4.1-0ubuntu3

My theory seems to be supported by the image in the Edgy Eft/Beta wiki page /wiki.ubuntu. com/EdgyEft/ Beta#head- e5bb3ad65cac0cb a8ea382569755ff 7b71041bb1
