I had a similar issue. While I was running the Firefox 6.0beta Linux build, I went to Tools>Addons and noticed that I had a pending update for NoScript (green stripes, etc). I ignored it and went on browsing, thinking that I'll wait till I restart my browser for that update to occur (I generally leave my browser open till the end of the day, then shut it down before shutting down my computer). However, some hours later, I noticed that Firefox was wanting to update to the 7.0beta, so I decided to let it update and restart the browser. It was once that I restarted the browser and it was running as 7.0beta, that I noticed that NoScript was missing. Its .xpi file was in the extension's directory in my profile, but it wasn't listed as an addon by Firefox (other extensions were fine). I then reinstalled NoScript, with no further issues, and the extension had updated fine since.

This was on a Debian Squeeze (32bit) machine.
