I've been seeing this problem for about as long as I've been using Mozilla products, and I still see it in TB 2.0.
What appears to be happening is that the .rc file for the affected news server is not being correctly updated. I can correct the problem for a newsgroup that should be all read but shows messages as unread in the folder pane by manually editing the .rc file outside of the application, and changing the line to
<newsgroup name> 1-<lastnum>
When I go back into teh app, teh counts will be correct.
What I haven't been able to isolate is why random lines in .rc files aren't being correctly updated.
