The current packages in Debian fixed the invocation of getnonfreefonts to /bin/bash, which should propagate down to getfont.
If you have this problem, could you test it in the following way: Change the shebang line in /usr/bin/getnonfreefonts from /bin/sh to /bin/bash and start the script again. Then it should work.
Concerning the second question, please take a look at the documentation of teTeX3, or TeX Live, or also TeX-on-Debian which is shipped in tex-common, and hopefully also in Ubuntu. You just have to put config files into .texmf-config.
