Synaptic has it's own proxy configuration in "Settings/Preferences/Network", but
it will also honor a system-wide proxy seting with the http_proxy enviroment. It
can't use the users gnome proxy settings because synaptic runs as root and not
as a user.

There is the feature request #7314 open that asks about this feature too.
