Ok running it with sudo fixed it. There was a panel came up regarding grub having been locally modified. So I chose the package maintainers version.
This has now sorted out the problem. It was not writing the new grub. There must have been difference between /boot/grub/menu.lst and the one held in /var/run.
This episode occurred only after I had to manually run the usplash command in terminal.
