The minimize effect is present, because you _are_ minimizing the application to the notification area. Tested that this is still a problem in Intrepid. To clarify, the inconsistency is that when using the notification tray icon, the opening effect is used for appearing, and the minimising effect is used for disappearing. It should use either the opening/closing or unminimise/minimise pair. Rhythmbox also does this, but Pidgin works properly (open/close).
