The two above fixes by Reinhard and Sergey work great, and I can definitely verify this bug as it's still in Hardy even, using Prboom 2.4.7+dfsg-2. It would be really neat if some nice solution to the Linux midi sound situation could be found. So far I've never seen hardware midi working correctly out of the box, it always needs elaborate tweaking and such. I'm sure it's low priority, since there's not a lot of midi around now days, but it'd be neat if Pulse Audio could offer midi playback for any applications that wanted it. No clue how difficult that would be though or practical. Midi soundfont banks are fairly sizable...freepats weighs in at 29 MBs. Any way, that might be one permanent fix...

The other would be to fix prboom from crashing due to a lack of a midi sound server. :)

Or just stop using midi in programs, tho I'm weird and I like midi. :P
