With regards to links placed in a bubble's body-text, we provide guidlines for apps to not do that (https://wiki.ubuntu.com/NotificationDevelopmentGuidelines, https://wiki.ubuntu.com/NotificationDesignGuidelines), since a user cannot click on them due to the "click-through" feature of notify-osd. Furthermore I suggest to file this against pidgin-libnotify (https://edge.launchpad.net/ubuntu/+source/pidgin-libnotify) rather than notify-osd, since that's the application/plugin actually triggering the notification in the first place.
