For those still on 0.3.3 this work around is successful for me every time.

1. Add one additional file to the pdf to be concatenated (can be a duplicate of one you actually are using)
2. Move the extra file to the end of the list
3. Deselect it using the box on the left
4. Now save and hopefully success.
