When using the proprietary Nvidia drivers, the output from one window is often stretched to cover both by Unity. Other window managers don't have this problem, and if you manually configure the display output locations and sizes in ccsm, Unity displays it correctly. One thing that I noticed is that the standard xrandr-based Displays panel in System Settings shows both outputs, but nvidia-settings shows only the external monitor.
