The Debian LyX maintainers strongly advise against using checkinstall for LyX, and they state that using checkinstall for LyX could have bad consequences. The best way it seems to fix LyX while keeping the packaging system intact (no make install) is to use the Prevu tool I mentioned in my comment above: https://bugs.launchpad.net/ubuntu/+source/lyx/+bug/228067/comments/32.
