Can you give an example of how you launch LyX?

Which of the following are you currently using?
    lyx &
    lyx > /dev/null 2>&1 &
    nohup lyx &

Does the problem still happen if you use one of the others?

Just a guess (I really don't know much about this stuff), but maybe LyX is writing characters of a different encoding, which confuses the terminal?

What happens if you run one of the following after you start having the problem?
    reset (same as 'tset')
    stty sane

Also note that there is an Ubuntu PPA which will allow you to use the latest stable version, which is currently 2.0.6:
