Confirmed. Still exists in lxterminal 0.1.9-0ubuntu3 in Lubuntu Natty 11.04 Alpha 3.
Gnome Terminal highlights the leading ~ but lxterminal does not.
Test run:
ls ~/.config
# Double click on the 'n' in 'config' in the above command
# Note what gets highlighted
