Installing 0.12.5+noroms-0ubuntu7, I rebooted and ran my script for 37 runs (~14 hours) and received no Segmentation faults or other weird dpkg errors. This is with the natty kernel.

While I find it odd that 0.12.5 with the natty kernel is ok, 0.13 with the natty kernel is not, and either with the maverick kernel seems ok, at this point it seems that it is indeed an issue with qemu-kvm.
