Seems to have solved this issue with thinkpad X40 & ultrabay X4 Instructions from here:

Before suspending after undocking, run
echo "0 0 0" > /sys/class/scsi_host/host1/scan
After that suspend / resume after undock works fine. Except that CD-Rom drive seems not to be recognized automatically when docked again.
