Yes, upstream guy thought it might be caused by BIOS, see

Could you try to upgrade to a newer BIOS version?

Or have you done the tests below?

- plug one 2.0 devices to 2.0 port, then power on machine to see
if they can be found in 2.0 bus

If not, I suggest you to give it a try.
