I tried the patch on top of the r8169.c from the 2.6.24-7 kernel from ubuntu with no luck.
I also tried along with your previous patch : no more luck.
Of course I configured the interface through "ethtool -s eth0 wol g" and enabled all PCI devices in acpi as mentioned in previous comment (#35).
I checked that the right (new) module was actually loaded and that WOL was working after a shutdown from windows...
