By the way, what PCI-ids are reported for your card and what version does the driver report when probing it (dmesg)?

Two random guesses:
- either the bit set for magic packet is inappropriate
- or maybe it could be that the NIC's MAC address is not properly configured for the WoL to work (if I remember well there were some MAC address issues recently for some NICs handled by the r8169 driver), maybe you would want to look into this direction.

For the S5 wake-up which only seems to work whenever the NIC is left UP be the kernel during shutdown this could be related to MAC guess above.
How does it behave after pulling power plug while in S5 state?
