No idea, but I guess there is more than just the r8168 driver involved in here (PM and ACPI are certainly responsible for some part).
Might be insightful to compare with other network chips' ability to do WoL on Linux (S3, S4 and S5) and possible improvements/regressions they experienced over kernel releases.

For me it looks like 2.6.25 got worse in regard to WoL from shutdown as there was a work-around for 2.6.24 which doesn't work for 2.6.25.
