In researching this I've come across a lot of mention of flickering issues with various Radeon 9x00 chipsets, on Windows as well as Linux.
The symptoms seem to suggest that the framebuffer sets a register incorrectly.
There are a whole host of settings that can be set on the kernel boot command-line to control the video modes in this situation. If you're feeling particularly resolved then doing some systematic testing with differing options and recording the results might help narrow-down the issue and show it is frame-buffer related, or else point the finger somewhere else.
