Yes input is scaled with the display scale in Wayland, but not Xorg. That's a feature, but also annoying at times. I think this issue has been logged before but I can't find the right bug, only bug 1902436.

Since there's already a way to configure the pointer speed in Settings > Mouse & Touchpad we can make this bug just about touchpad scrolling. And for touchpad scrolling we already have bug 1922047.
