A further update.
A simpler way to 'get round this' is to close KMail. Then edit kmailrc (.kde/share/config/) and remove all [Template...] sections.
Then save it.
Once you restart it it should use the main Standard Templates.
The problem still remains that you cannot turn off using custom Templates for each folder.
