Binary package hint: transmission
If transmission is present in the startup items list , it loads faster than the indicator-applet and skips the applet to use the notification area instead.
This happens sometimes and not always.
Maybe transmission should wait for indicator-applet to be loaded?
This does not happen with other applets , gpm/volume/rhythmbox. Hence I'v reported it in transmission.

- Easier to reproduce when I logout and relogin to the session. Since the session load time is quicker now.

When an application that uses Indicator Applications is launched at start-up it is often launched more quickly than the Indicator Applet, which means indicator-application-service isn't launched yet. Therefore the applications fall back to using a GtkStatusIcon.
