I am having the same issue on Ubuntu 14.10 x86_64 on 3.16.0-29-generic, when the issue occurs no keyboard inputs register at all. Mouse inputs work fine to say rename, copy, paste, the navigation keys will work unless I am renaming file/folder then no keyboard inputs including navigation key work at all. When this happens I have to close and relaunch most of the time that fixes it but sometime even that doesn't and then i have to go ahead and restart the whole desktop session.
