Thanks for reporting this (and you bug report was perfect :).
The differences in the sizes of the widgets was due to a patch that shouldn't have been apart of the latest theme build. I've uploaded a new version without this patch, and the new version is building in the PPA's now for hardy and intrepid, so should make their way down to you sometime today.
As a side note, there will be a bit of a difference between Clearlooks and the netbook theme because they are based on different 'engines' (which handle the drawing). We use Murrine as the drawing engine (as does Ubuntu, by default), so some-things will look different, or appear to use different padding.
