Wrong window placement is now fixed by upstream: https://bugzilla.gnome.org/show_bug.cgi?id=558931

To fix it yourself right now, type in console (tested with karmic):
sudo sed -i s/dropdown-menu/dialog/ /usr/share/hamster-applet/applet.ui

To take affect, log out from Gnome and log in again (or remove applet from panel and add it again).
