If the order of the BIOS drives really is changed when booting from the CD-ROM,
I don't think we have much hope of detecting that and coping with it.
If I understand you correctly, it sounds like in order to boot from CD-ROM, you
had to change the boot order of your hard disks as well, which seems to have
caused them to be assigned different BIOS drive numbers
