Same problem here on an IBM T41 Thinkpad. There are two sets of buttons and two pointing devices (touch pad and TrackPoint pointing device) on the T41. When I set the mouse orientation in GNOME to left-handed, the buttons should be reversed but tapping on the touch pad should still be interpretted as clicking the primary mouse button. As it is now, tapping on the touch pad is interpretted as clicking on the secondary mouse button when the mouse orientation is set to left-handed.
