Instead of pkill gnome-panel && gnome-panel as someone suggested I just do:
killall gnome-panel
in Startup Applications. (it was also suggested by someone previosuly)
The gnome-panel will restart by itself and this works fine - I just see all the time proper icons. I do not have anymore mess.
However I want to mention this is not sollution to this bug. It is just silly workaround as it seems that all icons works when the gnome-panel is restarted. Just often there is a mess with icons only at first initial starting of gnome-panel.
