Thanks for the workaround!
I didn't have a ~/.config/gtk-3.0 folder for some reason, but with an mkdir things worked fine:

mkdir ~/.config/gtk-3.0
ln -sf ~/.gtk-bookmarks ~/.config/gtk-3.0/bookmarks
