I'm experiencing a similar issue on 10.04. When I log into my desktop session, gnome-do has keyboard focus but the keyring passwd prompt is the top-most window. No mouse cursor and I can not take keyboard focus from gnome-do.

Workarounds:
1) close gnome do <win>+<space>
2) set gnome-do preference 'hide window on first launch'
