I noticed this too, somewhat annoying when trying to minimise listening services. Marcin, I have managed to work around this issue with the following command:
sudo unlink /etc/systemd/user/gnome-session.target.wants/gnome-remote-desktop.service
Now when enabling/disabling the remote desktop service a symlink is instead created/removed at
~/.config/systemd/user/gnome-session.target.wants/gnome-remote-desktop.service
and as such the user's on/off preference is respected.
