Is seems that this shortcut is stored in the gsettings scheme "org.gnome.desktop.input-sources" in the key "xkb-options"

I found this workaround:
$ setxkbmap -option compose:rwin

The other values in the gsettings key are also ignored and can be applied with setxkbmap too.
