I also see this behavior in Ubuntu Dapper Flight 6. With Firefox open, System -> Administration -> and choosing anything that requires me to type in my password to load ends up being put behind the Firefox window when loaded. If I choose anything under Administration that does not require a password to load, it appears in the foreground.
Reproducing:
1. Load firefox.
2. System -> Administration -> Synaptic
3. It asks for a password. Enter your password then hit enter.
4. Synaptic then loads behind the Firefox window.
If I instead load System -> Administration and something like "Device Manager", it properly appears in the foreground.
