I can confirm the first part, about the context menu popping up behind the window. Clicking anywhere in the prompt and right clicking again will get the normal context menu back for that line (cut, copy, paste, etc.).

I can not confirm that the window will lose focus. I had maximized Firefox, three terminals, and a Flash application open right where the gksudo prompt shows up. That prompt did *not* lose focus.

Ubuntu 12.04, 64bit.
