I did a little more investigation. On comment #23 at https://bugzilla.mozilla.org/show_bug.cgi?id=507269 , Mikhail Zabaluev describes the very same problem I have with Kile, but for him, it happens with Eclipse. I dont know which OS Mikhail Zabaluev uses, nor if he is running compiz, but it really looks like a combination of compiz + X.org + sleep and waking + ... + alignment of planets...
It really doesnt seem like a bug that is easy to track. We should start talking to other projects developers/users so that we can pinpoint the problem.
