Personally I think the feature is a fantastic one, however I think deleting the one page you've visited at a site is a really really bad idea. You are removing part of a users personal data that they weren't expecting to be deleted.

A couple of thoughts:

Could we somehow flag domains that the user has not wanted to see in autocomplete? (probably a bit overcomplicated).

Why can't we handle this the same as the search box. There we have two parts of autocomplete, the history (which is deletable) and the suggestions (that is not). Presumably we aren't having similar problems there? Why not label the top level domain as a "Suggestion"?
