I hope that when this is fixed all verious possibilities will be handled.
So in my case I have:
* passwords inside webpages triggering master password prompts
* basic auth websites dialog boxes
* proxy auth dialog boxes
And combinations of those :-)

I installed a plugin which asks for the MP in advance. It makes the situation a bit better. I now only get lots of proxy auth dialogs which are prefilled and I can click 20 times on OK to get going. At least I don't have to fill in the master password 20 times.
Perfect solution would be that there's only one single password prompt (be it basic, proxy or MP) at any time. And it should be forced to front as in FF2 it sometimes happened that the dialog was hiding behind some window.
