I believe this was "fixed" with Epiphany 3.3.4 which no longer supports a home page setting. A future version of Epiphany is supposed to have a fancy new tab page (similar to Internet Explorer 7+ or Gedit 3.3 with the new dashboard gedit-plugin activated).
