Removing 0 length files solved the problem regarding the "Either the lower file is not in a valid eCryptfs format, or the key could not be retrieved. Plaintext passthrough mode is not enabled; returning -EIO" messages.
I wonder why this problem arose. I suspect it may have originated prior to the reboot and subsequent automatic disk repair that occurred on my machine.
