Is it possible to do this automatically from (alternative) installer? Or should I learn to do this manually? Full disk encryption is not an option for me. I can only encrypt individual partitions.

It should be mentioned clearly in release notes that you can't even log into your encryptfs-encrypted home with Ubuntu 18.04.
