This explanation makes a lot of sense and I'll buy it.

Now, I think the correct fix would have to be a wrapper for the eagle binary that detects the presence of a mismatched ~/.eagle/bin and offers to delete it upon startup, or to stop Eagle from attempting to load things from the user's home directory.

Copying the new binary to the home directory would just prolong the problem.
