Thanks, now we just need to figure out who owns window 0x2000003.

Assuming you haven't logged out yet, please run:

  xrestop -b > xrestop.txt

and attach the resulting text file here.

You should also be able to find out which process owns the black window with:

  xprop -id 0x2000003 | grep _NET_WM_PID
