I've since further isolated the problems to "desktop effects" because it also creates issues for Chromium BSU, TuxRacer, and FreeCol. In Chromium, it causes massive flicker. In TuxRacer, it causes missing graphics and black screens. In FreeCol, it causes funny mouse & I/O errors.
I'm guessing at this point that it might be a problem with the ATI proprietary drivers in relation to my ATI mobility radeon 9700 chipset.
Again, everything is all good with desktop effects disabled.
