I believe this problem is caused by compiz's focusing rules. Go to ccsm -> General Options -> Focus and Raise Behavior A quick fix for this problem would be to just put an exclamation point before any in the Focus Prevention Windows field. Like so:
Focus Prevention Windows: !any
