Same problem as jeldert. I have disabled the "Legacy Fullscreen" option in compiz and tried both the blender from the repository and from the website. Both open fullscreen, and goes invisible when doing any type of compiz stuff (scale, etc). You must "click" on the invisible "window" to make it appear again. Other than that it seems to "work"...
