I've now installed 2.4.1-3ubuntu1~precise1 from precise-proposed and can confirm it behaves exactly the same way.

Note that if "Rescan Music Library" is selected from the "Tools" menu then Banshee does notice that tracks in the play queue have gone away and removes them correctly. It just doesn't cope with this when it encounters a missing file by itself.
