I found this bug too. Even after 3 years.
Here's a solution:
All variables passed to CUSTOM_SUBJECT need to be escaped with a backslash:
CUSTOM_SUBJECT="[apticron] \$SYSTEM \$NUM_PACKAGES \$DISTRIB_ID package update(s)"
